When notifications have been selected, the Done button should mark only selected notifications as done

Currently, when notifications are selected, the top "Done" button will mark only those selected notifications as done. However, clicking the "Mark as done" on the repository will mark all repository notifications as done.

This is a bug because it is inconsistent behavior and goes against user expectations. It would be expected that whenever notifications are selected with checkmarks, the action "mark as done" would only apply to those selected items. This is particularly problematic because there is no way to undo the action, so some important notifications may be missed when making this mistake.

Again, this is a user mistake but a user interface bug because it allows the mistake and goes against common expectations.
