For a few weeks now I've had this notfication symbol even thought I don't have any unread notfications, also, it shows a repo and an user (paradigm-feed/paradigm) that doesn't exist. Why and how can I mark it as "done" preventing from showing that I have some pendencies to view?

You can find the solution here. Open your browser console, type allow pasting, then copy and paste the following code into your browser console and execute it (you may need to run it multiple times for it to take effect.):

Does anybody know, how this fake notification came up? Is that a hint to a potential security risk?

My hypothesis is this was a ghost notification from a deleted repo in a multi-account phishing attempt.
I received the same as you but paradigm-holdings/paradigm and other user also reported paradigm-dev/paradigm so maybe all related to
