What to build

Add bootstrap as a tracer through Workspace Manifest, Reconciliation, Machine Registry, and Project Registry. Bootstrap should apply shared topology to a machine by creating parent structure and local registry rows, while leaving project content unhydrated unless the user opts in.

Acceptance criteria

• bootstrap can read manifest topology and machine workspace root.
• bootstrap reports a plan before applying changes.
• bootstrap creates needed parent directories and registry rows.
• bootstrap does not clone project content by default.
• Missing projects appear as missing in tree/status after bootstrap.
• e2e covers fresh machine bootstrap and path conflict refusal.
